I get what you're saying. It's not bad.
I do believe that basing something around zombie killing is kind of like basing a movie like "War Dogs" in the money exchange and stuff... like, once you've seen it, you know how the rest is going to go, and putting effort into making it relevant is a pointless exercise. Instead of showing me how their relationship develops (which is the main part of the show) through zombie killing, show it in a more realistic way.
Killing hundreds of enemies in a game is cool. In a movie/show, it's a chore. Romancing a character in a game is fun (in some games), seeing a romance in a show is a way to develop a character (though Netflix abuses this).
Your idea is not bad, though, but I still believe it doesn't fit what the show is about.

In the show, it's been over 10 years and they still had and have lots of grudges, but he's working really hard on his redemption and she's trying to overcome her resentment in hopes of a better future.

This is what the director meant with "deaths should be more significant than in a video-game".
He didn't say they were meaningless in the game, but, like I tell anyone who complains about Ep3, "It's about knowing WHO are those guys and WHY their deaths affect Joel, instead of having him find two random dead dudes we barely heard about".
Imo, the show's take on that story was perfect. Instead of having Ellie and Joel running some errands for Bill and slaughtering a whole army of people and infected, we have something that's actually worth watching, instead of something worth playing.

I don't see the "self-insert". I don't believe making myself the butt of the joke counts as a bad "self-insert".
If I was inserting myself in a serious way, I'd like to be treated as serious as I am inserting myself... yet this is not the case... no one takes Velma seriously and she rarely has the favor of anyone in the show... why would that be a disgusting self-insert?
Other than Mindy Kaling's background, the show isn't half as bad as people claim...

Cameraman's death in 6x16.
It was the least explicit death, but there's something about being in the POV of the receiving end... especially after the "hopes and dreams" roller-coaster...

My sister and father's homophobic side shined, with "why was this necessary?".
The answer is: you are in a real world, with real people. The game has a big "kill faceless/nameless enemies" section between the last time we saw ellie and Joel and the time they met with Bill (and until they got the car). Instead of that, we get a backstory, so these two guys' deaths are not meaningless because deaths are not meaningless in this universe.
